Could you attach the small discs to your airpods and your phone and have it magnetic attached like that

The small discs are not magnets. Whatever you attach them to will be attracted to a magnet. They are not attracted to each other.

Will the larger magnet work through a thin case?

Yes, has worked on all the cases I have used. Life proof, gorilla case, some cases from Walmart for my daughter. Even made a case out of cardboard just for fun. This magnet holder is great, I bought one for me and my wife truck a while ago and love em. Work perfect.

how thick are the rectanglualr plates? I'm looking for 1mm thick metal ones

The rectangular plates are around 1 mm thick.

Does the magnet damage the phone

Not at all, the magnet has a ring of rubber that touches before the steel of the magnet, plus there is a plate that sticks to your phone or , in my case, my phone case..do be careful as the plate blocks quick changing pads used to wireless charge your phone.
