Yes it will fit the 07 JKU. Mine is an 09 and the models are the same. Wide end faces to the inside, tapered end, faces the outside of the Jeep.

Do these hold in place, or do they still need to be taken off when the top comes off?

They do "hold" in place after you take the top bolt's out but this design from Chrysler is known to fall off.

THERE IS NO PHOTO TO SEE WHAT THE ISSUE COULD BE AND THERE ARE SEVERAL. 1: IS IT A YJ HARD TOP OR A CJ TOP? IF ITS A CJ TOP, YOU WILL NEED A GRINDER OR DRIMMEL TOOL TO CUT SOME INNER SPOTS IN THE FIBERGLASS. 2: YOUR WINDSHILD FRAME MAY NEED TO BE ADRUSTED. THIS COULD ALSO MAKE NEED TO ADJUST THE DOOR HINGES AS WELL. AGAIN, I CANNOT SEE YOUR PARTICULAR ISSUE
